How to get the legendaries and 'rare' pokemon...

* How to get certan legendaries in the game:

Zapdos: As always, it is in the Power Plant. You catch it at level 50.

Articuno: It is still in the Seafoam Islands. You catch it at level 50.

Moltres: It's at Island 1. Inside mt. volcano (or something like that) You catch it at level 50.

Mewtwo: Unknown Dungeon. You catch it at level 70. You have to have beat the elite 4, have 100 Pokémon, have the Nationaldex and fixed the Time Machine on Island 1.

Ho-Oh: Rainbow Island 8. (Need to go to a nintendo event to reach it) You catch it at level 70. It is on the left and on the top. Use a high level water-type.

Lugia: Rainbow Island 8. (Need to go to a nintendo event to reach it). You catch it at level 70. It is on the Right and on top.

* Here is a list of in-game trades:

Cerulean City – Trade Poliwhirl for Jynx
Route 5 – Trade Nidoran male for Nidoran female
Vermilion City – Trade Spearow for Farfetch’d
Route 11 – Trade Nidorino for Nidorina
Route 2 (house south of Diglett’s Cave) – Trade Abra for Mr. Mime
Route 18 (End of Cycling Road bukding) – Trade Golduck (FR) for Slowbro (LG) for Lickitung
Cinnibar Island – Trade Venonat for Tangela, and Raichu for Electrode

* Other trades:

FR/LG is compatible with R/S and Colosseum (and will be with Emerald). So you can trade between any of these versions, but not the others.

You can trade between FR and LG early in the game.

You'll have to wait to trade with R/S though until after you beat the E4, get the national dex, and help Celio get his network machine to work. Same thing with trading to Colosseum.
